I'm maybe over thinking it but I'm starting to think that the letter that Stephen gave to Sarah could also be fake. It gives Stephen something to hold over Sarah now. So I think that Adam is actually the Father but Sarah believes it is Damon and Stephen will use this to his advantage, maybe over the factory.
